You must be talking about transparency? Sprites can be any color combination (using the DOOM palette of course).
The "transparency" is an artificial color so a program like DeePsea or Wintex can tell where there is "nothing". If you look, you'll see that DeePsea uses a different default than Wintex. Either can have an override to use a different color. DeePsea can also use a different index value.
DOOM doesn't care about the color.
