When you say you don't know how to get Final Doom to work with WadAuthor, do you mean you can't open up Final Doom in WadAuthor? Also, which file have you lost -- the Final DooM file or WadAuthor? WadAuthor is available as shareware from here at DooMWorld, and at John Williston's site:

To open Final DooM in WA, simply open up WA, pull down the File menu, choose Select Configuration File, select DooM2.wcf and you should be good to go. (I forget if Final DooM has BooM effects. If so, I believe you're out of luck, as WadAuthor does not have BooM-only config support yet.)
Only two things are certain: DooM and taxes
