I actually found the E1M9 secret through SNES Doom. The E2M9 is accessed differently on the SNES, but it's rather easy to find, and I found it. For E3M9 on SNES, you don't even have to rocket jump to get into the box. I guess this is because rockets don't push you away and it seems that no matter what, one rocket will kill you (if you don't have the invulnerability).
I translated my discovery onto the PC, but found out that E2's secret level seems to be accessed another way. I used a guide to find out, same for E4.
Doom 2 secrets levels, I found legitimately, after wandering long time.
For Master Levels, the steps to reaching the secret exit (before the arch-vile) really seem like they're necessary to reach the normal exit.
I didn't bother doing much with Final Doom.

Do you mean shareware Doom and full version Doom 2 or shareware of both? I may be wrong, but there might not be a shareware Doom 2.
