I split the first game into three parts, because I'd go nuts trying to fit it into the list as a single entity. On one hand, I love the level design in E1 (and some of E4), and I think the first game is presented better and more interestingly than Doom 2 is (taking into account things like the intermission screens, the background story, general progression, secret maps, and so on). But on the other hand, E2 and E3 are almost entirely composed of my least favorite maps outside of TNT and Doom II's "city" episode, so yeah, I'm hopelessly conflicted. D:
Doom 64 gets extra points for being such an oddity, while Doom 3 loses some points for not being as replayable as the earlier games, though it doesn't seem right to rank it so lowly, since it's hard to compare fairly with the classics. I was tempted to put the XBLA episode in as well, but I'm not sure where I'd rank it, somewhere between Doom 64 and Plutonia.
I won't even attempt to order the Quake series other than to say that I like Quake over Quake 2, and the Quake 3/Quake Live thing is focused too much on "competitive play" for my interest.
