I remember that thing in Jedi Knight, and those were nothing. If I'm thinking of the right enemy they are completely stationary as well.
The enemy I think you guys are talking about in Thief are called Craymen (clicking noise, looks like an insectoid sorta thing, yeah that's probably it). You first fight one in the "Haunted Cathedral" level (which is actually in the Old Quarter, and you don't actually go into the Cathedral in that level).
Also, someone mentioned the series hasn't continued, but I would argue that it has. Of course, there aren't nearly as many mods for it like there is for Doom, but there is a Thief III, an unofficial Thief 2 expansion (which is really, REALLY well done in my opinion), and loads of mods for the original games (and the new one). Some of the custom levels are far scarier than the original levels as well. There's a couple of undead-only levels which are very very good. The penultimate level is called "the Cure", and one of the enemies is a floating green head. Doesn't sound that bad, but when your looking around an old deserted hospital (which is one of the scariest environments to be in anyway), and you just open a little closet thing expecting nothing, and your confronted with this little floating gassy green head with no eyes (with typical-Thief wierd-sound effects), I don't think I've returned to Windows faster in my life.
Talking about Thief, The Cradle (Thief III) was probably the scariest level in any game that I have played. The entire first 'section' of the level doesn't even have any enemies in it, so it is all psychological. The actual enemies themselves later on are twisted as well (called 'Puppets' for starters).
I played Thief II first, and in Map 5, when you go into the Crypts, was the first time I had ever seen a Hammer Haunt. Still my favourite enemy/character from the Thief series, though fighting/encountering them is extremely easy and stress free now.
Quake was the first game that scared me, and only because I didn't know that you had to blow up zombies (I just kept shooting 'em with a Shotgun). Blood with the little hand was just annoying. Maybe I've just got the old version, but I agree that those hands are extremely hard to get off once they've got a lock on you.
Finally, AvP2 was another very good game. The first two marine levels again don't have any enemies, but your still clutching your Pulse Rifle for dear life (and shooting the poor defenseless beetle-things that don't actually do anything but startle you anyway).
