If we're speaking about WADs for classic DOOM then I like the maps that are somewhere from #14 to #20-something in Memento Mori 2. Those are perfect with the bots of Skulltag.
And also Dynamite.WAD. That one never disappoints and is a true work of art.

Talking outside of classic DOOM now...
I love E2L7 and E3L4 in Duke Nukem 3D, but haven't been able to play those in ages now. *sigh*

And I love Korax's boss arena in Hexen 1, along with the stormy "Castle of Grief" map.

Asides from this, I love the Blackmarsh Village & Cathedral maps in Hexen 2. Beautifully moody atmosphere right there. Egyptian and Roman ones were fun too.

Asides from those, I love pretty much 80% of all the maps that were made for Heretic 2, regardless of whether they're custom-made or not. Literally, the number of favourites in this particular list is huge, but to try to narrow it down, here are some of the top-faves from the top of my mind:
DMAndoria
DMApocalypse
DMCloud
DMDark
DMDoglast
DMJersey
DMLight
DMOutpost
DMTorture
DMZardoz
Residencia
SSTown

And I'm tired of typing now. There's many more but their names/titles are not fresh in my mind.

pl_badwater and pl_upward. I'm lame like that.

I quite like mvm_coaltown also. Other than that I don't really play much MP. I quite liked Ascent for Descent 3 though, and the Minerva class levels in Descent 1/2, while overly numerous, weren't that bad on occasion.

I go to type a little bit about Badwater and I end up with paragraphs of TF2 map analysis. I'll keep this short: Badwater is the only balanced payload map in TF2, and it's probably my favorite map overall because of that.

I always loved Facing Worlds from Unreal Tournament.

Duke Nukem Forever's Doom map should be number 1 in history for this board though

q2dm1 - aka The Edge. I think I`ve spent...one million hours in that map.

Also, theres a bunch of Q3 and QL maps that are very good, but I cant remember the slots/names.

Wasn't into Quake 2 when it had a large player base, but this. I absolutely love the map in Quake Live (they're complete teases about it and only put it up at Christmas time).

q2dm1 - a classic before such notions
q2dm6 - not the greatest dm map, but I liked it if only for watching people fail to jump to the railgun above the turbine falling into the lava over and over.

quake episodes 3 and 4 - I can't give actual map names, but I loved dm on most of the sp maps from those episodes.

tfc well
ctf-lavagiant
ctf-hydro16
q3dm13
cs_office
cs_italy
gazala - bf1942
mimoyecques - bf1942
philippines - bf1942
dead air -l4d

There may be a few more, that's all I can think of off the top of my head.

Town, Dungeon, Castle, in GunZ

Never cared much for MP level design in most other games I got to play. I'm a shitty DM player with poor memory so I tend to thrive in big, confusing layouts rather than the tight, highly controlled and balanced spaces most people seem to favor.

I can't remember many of the names or numbers of Q3A's maps, but most of them are difficult to supplant in terms of balance, flow, and general enjoyability.

For more "tactical" FPSes (in the utmost loosest sense of the term), I'm tempted to be lazy and name a few maps from the Call of Duty series. But I'm sure I've played some equally good DM maps in generally better games and I just can't recall them off the top of my head.

In no particular order...

Avalanche in Day of Defeat
Apartments in Red Orchestra
Hammertime in The Specialists
Raindance in Tribes

And I confess to having a soft spot for quite a few of the .95k Skulltag maps too.

Also lumpy Hellbent maps but I can't really choose just one.

Legion TD Mega for Warcraft 3 is pretty awesome, I'm sure I've played it at least 200-250 times this year.
Also, Color Drop from Icon of Party. :P (Zandronum, Zdaemon)

The first boss level from Quake is an exceptional arena style match that's all sorts of quick fun

Badwater in TF2 is always a pleasure, and I personally like 2Fort somewhat.

And Broadcast in Modern Warfare is more or the less the only map I like in that game, despite the fact is was only added in a later patch as compared to being stock.

Oasis in Dark Forces II is also a classic in some regards.

And the Egypt themed DM level in Chasm the Rift is charming to a degree also.
