If you have all your doom IWADS (e.g. doom.wad, doom2.wad, tnt.wad, plutonia.wad) in the same folder as zdoom it should give you a choice as to which doom game to play when you start it up. As for level selecting and difficulty selecting, you'll have to do that by choosing the difficulty from the 'new game' menu, and using idclev## (or idcleve#m#) to skip around to levels.
