My video card has this set to "application controlled" but jdoom doesn't specify the level of filtering. Is it working at all, or do I need to set the level in display properties?

I don't think jdoom supports setting this from within the application, so you'll most likely have to force it in the display properties, yes.

When you start Doomsday with the -anifilter command-line option - it will ALWAYS use the highest level of anisotropic filtering your card supports.

Slayer is correct in that at present you cannot change the level of anisotropy in-game.

Is the checkbox for filtering and the cmd line option the same thing? And if not, will the checkbox allow me to use the specified filtering level?

For all intents and purposes - yes.
