The default bindings make strafing difficult if you're not mr. Fantastic, but they can be changed. There's no automatic run, you need to hold down shift, I think. Vanilla compatible wads can be loaded with -file name.wad parameter.

If you grab novert and change just a few keybindings you can pretty much have modern FPS controls in vanilla Doom.

And while not to discourage you if you're really set on the DOS route, but if you merely just want a vanilla experience, Chocolate Doom is going to simplify things massively, with built-in novert support, WAD merging, DeHackEd, and some other features. Its wiki page for the setup tool even gives a synposis of how to gain the modern-FPS controls (this is trivially transferrable to the original DOS version too).

I run Doom on DOSBox and works flawlessly. Use setup.exe to bind keys and increase mouse sensitivity. You can also enable autorun by changing joyb_speed value to 29 in default.cfg.

You're talking about strafing (sidestepping). The default key bindings make you press < or > to strafe left/right, but you can rebind these in the setup tool.

Yes, use the -file parameter and provide a list of filenames, eg.

doom2.exe -file megacool.wad whatnot.wad

The 90's call. They want their DOSBox systems back!
