Depends on the map format.

I'll write two quick tutorials, one for Hexen format and one for UDMF.

Hexen:

Spoiler

There are two ways to do it. Using ACS and using colorsetter things.

First, colorsetter things are easy. Simply set them in the sector you want colored and define the color in the arguments.

Here I set red - 255, green - 0, blue - 0, desaturation - 0, so this sector will be red.

Using ACS requires the sector you want colored to be tagged.

Q0HiKqQ.jpg

Here, the tag is 1.

Then a script must be written to color the sectors.

gQUVKjW.jpg

This script will be loaded by the map upon load and it will apply the color defined as red - 0, green - 255, blue - 255, desaturation - 0 to all sectors tagged 1.

Easy enough.

The result:

UDMF:

Easy. Just select the sector and apply color to it directly.

Here, red.

fylYaUM.jpg

Here, aquamarine/blue-green.

Result:

Exactly the same. The methods are just different.

Use thing type 9038 "ColorSetter" to change a sector's color, place it in your water control sector, details: https://zdoom.org/wiki/Classes:ColorSetter

Alternatively if you're mapping in UDMF you can change a sector's light color directly from it's properties, If you want your water to look Blue you have to change it's sector color (the water control sector color) using one of these methods.
