You can start by opening one instance of Paint.net by going to File->New then select the canvas size (the size of the texture or sprite you want). 

After doing so, you can open another instance of Paint.net of your image you wish to scale down. Use the "Rectangle Select" tool, followed by the "Move Selected Pixels" tool on your image. After doing so, copy it then paste it to your other instance of paint that has the properly sized canvas you defined. 

 

When Paint.net prompts you asking to keep the canvas size, say yes. 

From there you can resize and fit your image within that canvas.

After you're satisfied with the image, don't forget to merge your layers!

 

As an example, I used this method to make the following detail for a wall in my wad:

you mean you want to scale down the image? or convert it to the Doom image format?

Or just go to Image-->Resize Image (IIRC) and type in your new dimensions. There are a few different resizing effects to try.

How big do you want it?

 

If you want it to match the size of an existing Doom enemy (and want to maintain the same pixel sizes) I'd download Slade, open up Doom.wad or Doom2.wad and have a look at the dimensions of the existing sprites of whatever enemy you want to match.
