Mapping engines for Doom 64?

Indeed Doom Builder 64 will let you build maps compatible with Doom 64 EX, and if you dont use any custom textures (which might change in the future), it will be compatible with the new port too.

Doom Builder 64 has its nuances and is older. But if you prefer Ultimate Doom Builder, you can make maps using Doom 64 Retribution as a resource (just wont have as much scripting and lighting options, although you will have dynamic lighting to play with). 


And I am sure there is a way to make maps for DZDoom too.

Actually it would be much more scripting options but less lighting options. UDMF and ACS allow you to do way more than the Doom 64 macro system, such as complex puzzles. At least, more directly instead of doing line special copying to achieve puzzles.
