Texture problems

I've tried converting the textures from AVP2 to DOOM. It works perfectly for DOOM2.exe, Eternity, Legacy and jDOOM but when I test with prboom and zdoom the pallete screws up (everything goes mostly green).

Any ideas whats screwing up? normal wads play fine. I used Deepsea's 'Auto textures from bitmaps' option.
