Why Do You Keep Capitalizing Every Word In Your Post?

Also, Literally any program designed to open compressed archives. Slade3 or 7zip, to name the obvious ones.

Rename the PK3 as a Zip and you should be able to open it in any current version of Windows.

PK3's use sub-directories, so start/end markers aren't required.

Why does every newcomer seem to use every archive-editing program except the one you recommend they actually use? Oh well, at least he's not using XWE or anything crazy like that.

Any Ideas On How To Transfer Directories?

If you're trying to transfer directories from a PK3 to a WAD, that isn't going to work. Wads don't support nested directories.

.PK3 files are just .zip files renamed. You can rename your .pk3 files to .zip, unpack one of them and copy its content into the other one, then rename back to .pk3. No special program aside from file browser is needed for this.

If you want to use SLADE3 to copy-paste content from one .wad to another .wad, or from one .pk3 to another .pk3, you must open both of them in separate tabs of the same instance of SLADE3 window, not in 2 different SLADE3 windows.

Potentially many, because until we get around to rewriting zip support instead of using wxWidget classes, it'll still be limited to STORE and DEFLATE only. Zip files with LZMA compression aren't openable in SLADE 3; and neither are 7zip files.
