"Zed" is actually from French, where the alphabet is pronounced as such:
Ah beh seh deh uh eff zheh ash ee zhee keh el em en oh peh koo err ess teh oo veh doble-veh ix ee-grec zed

So, in short, blame William the Conqueror.

I pronounce them as Zee-doom and Jee-zee-doom, PrBoom as Pee-are-boom, and thanks to scifista, 3DGE as trshi-dge.

On a related note, how do you pronounce ZDaemon? I say either Zee-demon or Zee-daimon (or something like Zee-deh-mawn when mentioning it in my native language) but I have a feeling neither is right.

That reminds me of that debate I remember reading on how Arctic Silver's Céramique is pronounced... to me, I don't think it really matters how it's pronounced, as long as you use it, and that also applies to G/ZDoom. :P

That said, I've always pronounced ZDoom and GZDoom as Zee-Doom and Jee-Zee-Doom, respectively.
