Master Levels problem

I have combined all of the Master Levels into one PWAD, but there is one problem. I have noticed that all of my SKY flats in the game have changed to a dark sky. What is causing this? How do I fix this?

'cos one of the master levels has a starry sky
why would you want to bundle them all together? they wouldn't play as well
