In ZDoom, skies seem to be already stretched by default, and if you want to fix the position of the sky's bottom to match the screen's bottom, I think you'd have to edit the texture graphic itself. Unfortunately, skies in Doom display differently in different ports and/or under different settings, so there might not be an universal solution.

Resolution also has a bearing on how the Doom sky loops. At least in ZDoom, which is where I test my stuff. I found 1024x512 to be the best resolution for avoiding noticeable seams near the bottom of the sky texture.
