Boom is a more advanced version of vanilla doom programmed by TeamTNT with extra linedef specials and sector effects for mapping.

When you read boom compatible its saying that the wad in question is compatible with TeamTNTs Boom source port (which has since been abandoned and is now carried independently by entryway as prBoom-plus)

Vanilla Doom is doom out of the box with no source port modifications or anything.

Every source port is a more advanced version of vanilla Doom.

I'm not sure what the purpose of the original question is. What is it that you're trying to do? Is there some specific thing that you want to use Boom for and think won't work?
