GZDoom Builder saves the edited version as originalwadname.wad file, unless you save as with a new name, and renames the old version as originalwadname.wad.backup.

 

So, to be sure you don't loose anything, you could do one of two things:

  1. rename originalwadname.wad to newwadname.wad and then delete the .backup extension from originalwadname.wad.backup
  2. delete the .backup extension and, before excepting  the save, rename the wad file to somewadname.wad and then save.

 

 Either case will preserve the unedited wad file.

 

I hope that makes sense.
